Here is my way.

Mark the cut reference line.

Extend the guide block (on the head) to the neck and shoot it perpendicular to the fingerboard/neck using the plane.

Align on the cut line on the headplate and clamp the guide block.

Image
Saw with a Japanese pull saw.
Use the other hand to press the saw blade against the guide block. (be careful though)

Clean up with chisel or sandpaper.

Sometimes I glue on the peghead overlay before I join the peghead to the neck shaft. After gluing them together I lay the nut against the fingerboard, scribe a line on the overlay, cut close to the line with a razor saw and clean it up with a file.
